if you are an independent contractor...where your taxes are not bein gtaken out.. can the employer still have you clock in and give you duties to do( answer phones, allow lunch breaks , etc.) or are you on your own? I guess I am clueless to what an independent contractor should do...

Your description sounds a lot more like an employee than an independent contractor. The employer doesn't just get to choose and say which you are. See http://www.irs.gov/faqs/faq-kw54.html

If the employer can control your hours (as when you are there etc) then you are an employee not a contract laborer.

The best way to determine if you are an employee or a contractor is this.

Can you hire someone to do the job that you are being paid for (you are a contractor if yes) or do you personally have to do the work (you are an employee)

The IRS has a questionnaire that you can fill out to help determine this. You will need a form SS-8.

If you are an independent contractor, the employer (employer in the broadest sense) can control the final results of your work but not how you go about accomplishing it. Clocking in and following orders is what employees do.
