I think the question explains itself. Is that a real condition or just made up for the movie?

The phantom was born with a deformation in the bones. Actually his whole bone structure was deformed, so described the author, Gaston Leroux.

Back at the time the story took place, many women who wanted an abortion would have to take a full vial of potion, bought normally from a gyspy. The potion didn't do anything but deform the child greatly (especially his/her face). However, some women who didn't want an abortion sometimes gave birth to deformed children.

Now...I'm not sure if there is an actual name for a facial deformity, but I know can be caused by a pregnant woman excessively drinking alcohol (especially in the first trimester). I'm sure there are other factors for that, but I only know of one.
