Try Tokyu Hands (in Shinjuku and Shibuya) or Daiei Sports (on Meguro-dori opposite main Daiei Himonya Store). There are also types that are made of plastic and you pour water into for weight, too.

Have you tried some of the (I know it sounds weird) electronic stores? The ones that are called "____ Camera" (typically Bic or Yodobashi Camera) usually have sporting goods in them, but I'm not 100% sure that they would have dumbells. I was only in Tokyo a week but I know I went into one in Shibuya. It was very easy to spot when you come out of the station, you can't miss it. It wasn't the best one I've ever been to, so look on the internet for other locations.

I am sure there must be a sport store somewhere in those areas specially in Shibuya and Shinjuky the busiest area...

If you're on a budget, ドンキホーテ(donkey-hotte) might be your best bet, as are BicCamera, Yodobashi Kamera, Tokyu-hands, like the answerers above said. These are where you can find plenty of cheap commodities and will find whatever you're looking for, from food to fashion to furniture, esp. if you don't care much about their quality. Among them Tokyu-Hands might be a little bit discriminating. I don't know where donkey-hottes are located in the area.
