Both were extremely original and I absolutely love Roxy Music. However VU is widely considered as the more influential of the two and may be as influential as any band except the Beatles.
The list of rock bands that were influenced by VU run from the New York Dolls and Televsion to the Cars to the Strokes and Yo La Tengo.

This is a complete no-contest.
The Velvet Underground, by several miles.
Indeed, apart from The Beatles, most critics and rock historians would rank them in the top ten most influential bands of all time.
No Velvet Underground, no Patti Smith, no punk, no Joy Division, no Jesus & Mary Chain, no Sonic Youth, no Nine Inch Nails, no hundreds of bands who were inspired to go beyond the mainstream into the darker, alienated side of rock (remember that the VU emerged at the height of hippie flower power).
The Allmusic.com guide puts it well:
"Few rock groups can claim to have broken so much new territory, and maintain such consistent brilliance on record, as the Velvet Underground during their brief lifespan. It was the group's lot to be ahead of, or at least out of step with, their time. The mid- to late '60s was an era of explosive growth and experimentation in rock, but the Velvets' innovations -- which blended the energy of rock with the sonic adventurism of the avant-garde, and introduced a new degree of social realism and sexual kinkiness into rock lyrics -- were too abrasive for the mainstream to handle."
A famous remark, often attributed to British musician Brian Eno, is that while only a few thousand people bought the first Velvet Underground record upon its release, almost every single one of them was inspired to start a band.

Velvet Underground by far, very experimental with songs like "Heroin". A lot of there music still holds up well today (if you are into there style).
They were ahead of there time, original and Lou Reed is great.
