You probably have a leak and water has accumulated and is now going stagnant. Lift up carpet/mats and check floor boards for moisture.
Deal with this issue before you get sick from the odor/mold spores.

Trunk the smell may seem stronger because there is no air moving through the trunk, now after saying that. 1; Take the carpet/mats out of the trunk, check for mold or what might look or feel like moist rust, wash and dry the carpet/mats, Lysol everything. If you have to move to the Passenger area because you still have the problem, 2; You'll need to loosen the carpets and check under them. If that is the problem you'll need to remove the seats and carpets, clean and wash everything, 3; check a/c vents and ducting. 4; check engine compartment, I have heard of cats dieing in there, 5; check tires, you could have run over a skunk.

More often times than not bacteria grows mysteriously in the air conditioning duct work. Dealers have an aerosol fog spray that circulates for an extend amount of time with the engine running through the duct-work that kills the bacteria.
This is only a possibility but I've heard of some gamy air conditioning systems that have been fixed by having this done.

If you have spilled any type of dairy product such as milk or some has leaked into the carpeting, it will smell to high heaven, as they say. So inspect under your carpeting.
If found, use a good carpet cleaner and it that doesn't work, you might try "Natures Miracle" available at pet stores. I use it on all types of stains and odors in carpeting.

Your car, your nose. it is very difficult to smell anything thru the computer. Take it to a detail shop and have it cleaned up. Obviously you or somebody may have left something in the car that is decaying. Could be a dead critter in the trunk or back seat area

ac condenser ???shoot some Febreeze or Lysol (air cleaner) in the intakes (against your windshield) while the ac is running and let it run for awhile. DON'T SIT IN THE CAR while this is going on...keep the doors open. If it's in the trunk, it might be moldy carpet, in which case you have to rip it out, let the trunk dry and replace the carpet.

something may have died in your hood.....seriously birds or other animals can crawl up in the hood and die and the smell travels through the A/C
