The thing is with conspiracy theories is that once the ideas build up a cult following, it is expected that those who are accused of conspiracy are supposed to come out and deny it and show how it isn’t a conspiracy. I always show the ridiculousness of this with the “fairies in the park” scenario.
“There are fairies in our local park. We know there must be because we cannot get a denial from our town council.”
In most cases, like the 9/11 and moon landings, the set up for the conspiracy is so complex and would involve so many closed mouths and surreptitious goings-on that the whole thing becomes hideously ridiculous. The people who believe these things have no concept of the logistical impossibility of what they are reading or hearing.
For example, for 9/11 to be executed by the government with controlled explosions, you still needed United and American planes to have gone missing with their passengers, otherwise you have a massive problem keeping the airline personnel and the airl traffic controllers quiet. But let me quote this I found on the internet – about 9/11 conspiracies it says it all in one short paragraph:
“When you consider the number of individuals involved in planning and execution, the explosive experts, the demolition professionals, the building engineers, the missile launch and maintenance personnel, the air traffic controllers and air base personnel, the kidnappers who had to remove the civilians from the planes and kill or hide them forever, the aircraft maintenance personnel who modified the planes, the agencies or organizations that provided the explosives, missiles, and planes, the pilots or robotic flight programmers to fly the planes, and God knows who else… the number of direct conspirators would have to be in hundreds.”
But of course, those who believe these conspiracies will not read this. I am probaby wasting my time.

I'd guess probably #1 would be most likely.
I've also wondered about #6 too.
#2 HIV has been around for a while. Long enough that I don't think we would have the technology to build it.
#3 an EMP could never effect a physical object (like water) in that manner. A flat out nuke detonated underwater maybe.
#5 I think the universe is way too big for UFO's to ever reach Earth. The technology that would be required would be absolutely unimaginable

I'd probably say 4, although there's no evidence of any of the choices, and much evidence against them. But I guess UFO's (I assume you mean aliens here) could have visited the Earth, seeing as there's tons of Earth-like planets out there.
