I am trying to figure out if I am really late or if I shouldn't be expecting a period right now.

I tried taking birth control for a couple weeks and had to stop because of the side effects. I started the first day of my period and everything was fine. I stopped and had a period 3 days later. If things were normal I would have started my period a few days ago. I've had some PMS and I have had some very light spotting but no period.

Am I late or should I be counting from the second period I had when I stopped the pill?

ITS YOUR BIRTH CONTROL. SINCE YOU STOPPED TAKING IT YOUR BODY IS SCREWED UP. IT WILL GO BACK TO NORMAL SOON.

Birth control will screw up your period the first time you start taking it...so if you started and stopped, that is probably why you haven't started. You body needs to adjust. I wouldnt be thinking pregnancy just yet.
