I have a webcomic http://www.danielbeadle.com/comics/roe.php and a corresponding webserial http://www.destructivefiction.com/runningonempty.html and I'm not sure how to arrange them for easy viewing.

For both, I added a control panel for easy navigation. My question is this: Should the links that go to the comic/serial point people to the FIRST episode, or the MOST RECENT episode.

I used to direct people to the most recent, but people tended to click "Next" and get all confused. But Penny Arcade http://www.penny-arcade.com/comic does it that way, so should I?

Do most recent. It's better that way because anytime you have a returning visitor (which would be most of your hits), they would want to see the new comic, and not really care about the first one as much.

Many pages tweak the code so that the current comic page has a different format from archival ones, and there's either no NEXT button, or it's faded out and unclickable.
