Every species has occasional defective offspring. In a species as prolific as fruit flies, there are bound to be pretty large numbers. I am sure that some of these occasional genetic errors are the ancestors of the flightless fruit flies used in labs or to feed insectivorous animals. In the wild, any flightless offspring would probably not survive, and the trait would disappear.
