It depends on how your anti-virus software is set up - a good anti-virus program, properly set up should delete/quarantine/clean the viruses that it is effective against.
However it also depends on the virus, some are pretty difficult to remove once identified, and may require special manual removal steps on your part. In those cases you need to do some internet research to find out the steps to take - which vary depending on the virus, operating system, etc.

Bets thing to do is read the help.

It just depends on the software.

A scan does just that, it scans for viruses.
When it's done scanning, and it finds any viruses, it should ask you what to do next, quarantine, fix, or delete them.

AVG and SuperAntiSpyware. But remember that even if you've cleaned this one out, Microsoft Windows is still vulnerable! * Make sure you always run up-to-date anti-virus and anti-spyware programs. * Always install all Microsoft security updates as soon as they come out. * Ensure you have a properly configured firewall. * Never use Internet Explorer (use Firefox instead) or MSN Messenger (Use GAIM or Trillian). * Never download anything you don't understand. * Never click on any ad banners. * Never use any "P2P" file sharing programs. * Consider the upgrade to Linux or Mac OS X to be free of adware / spyware / trojans

it depends on how you setup your antivirus. if you setup your antivirus to just show you the scan result after a scan, it won't remove the virus but you can manually remove them. you can also configure your antivirus to automatically remove infected files/viruses if it founds one in your system.

Scanning just identifies viruses;-{ then give you options.
Usually you can remove or isolate them.
