I highly recommend the Seal Rock Inn by the Cliff House and Seal Rocks, at the western end of Geary Street. I grew up in San Francisco and when I visit with my family from New Zealand to SF we always stay there. Rooms are larger then regular motel rooms and run about $100. It is a bit older, but very clean, and public transport is readily available if needed. (In fact, SF is a very easy city to get around in via public transport). Look it up on the internet for a good description. Much better then the overpriced Union Street Hotels, and the boxes from the usual chains. Also, relatively peaceful compared to the hustle and bustle of Fisherman's Wharf and Lombard Street.

There are bunch of hotels in SF from $49 to $79, see the list from bayareavisit.com

You can pick up a hotel coupon book Free in downtown area( there are a lot) because some hotels need coupon to get best price when you check in.

In case you can't find a room, you can get a hostel bed in SF(there are a lot) for $20, then next morning, you can easy to find a budget hotel.

The last time I checked, the Fisherman's Wharf hostel was highly rated (but might be fully booked) but I've seen many European tourists using the one on Mason St.which is in the Union Square area.

Recommend Seal Rock Inn (if that's your type of place) and it's near the Great Highway to Skyline and then Pacifica.

Suggest you check with tripadvisor.com also for evaluations of other hotels..
