If you want to do something easy, use jello. It's cheap, transparent and would allow you to place other objects inside of it. If you use clay or even colored playdough you can pretty much represent whatever you want inside.
Other foods like noodles (or other pasta shapes) can be boiled and colored with food color to represent difference structures. There are tons of different pasta shapes and they are cheap.
It might take a couple tries to work out the best way of placing things, but you can always heat the jello up to melt it enough to easily recover your items and try again.
If it was my project, after it was done and set the way I liked it, I would take it out of the mold (which could be just about anything) and leave it uncovered on a plate in the fridge for a few days. This will provide a lot of surface area and it will start to dry out a little. (ever eat stale jello? You will know what I'm talking about). Once it starts to harden a little bit it will make it tougher and it should stand up to the rigors of being a science project pretty easily.
The best thing about it is that if you layer it (meaning make your inner cell first, then later set that in a larger bowl of different colored jello) - you can cut a slice or a third of it off to give you a "cutaway view" of your cell to show the different layers like the cell wall membrane, etc.
Good luck! I hope this helps. You might be the first jello science project in the world. :) If you have any questions let me know.

I had to do one of these back in middle school, the way we did it was out of clear gelatine like clear jello, and we used all sorts of food for the different structures in the cell, placed them in the right spots and chilled it, where everything sits in place..........we used noodles, peas, etc for the structures
