Take BART (subway) from the airport to the Embarcadero station and you'll wind up about a block away from the ferry bldg. It's pretty simple, bart stops in the international terminal (you can get to it via Airtran) and takes you almost right there. Once you emerge from the station, walk market street to it's end (or beginning), and across the street you will see the ferry building, it's the one with the clock tower.

Like the other public transit cheerleaders here, I think BART is the only way to go.
From the Embarcadero station (across the street from the Ferry Building) to SF International Airport costs $5.15 and runs at least every fifteen minutes all day -- more during rush hour.
Only thing to note is that it stops at midnight on weekdays and doesn't start til 8am on weekends, so use bart.gov to check the exact times you want to go.

The previous answerer hit it right on the head. Many tourists make the costly mistake of taking a taxi from the airport, which I believe costs over $60. The BART system will not only get you there for less money, but should also be faster.
Note: When you using the BART ticket machines, take note of the paper station list posted on the machine. This will tell you how much the fare is from where you are to where you want to go. Many out-of-towners get confused and don't know how much fare they need. The machine does NOT calculate it for you, but the paper list tells you what you need to know.

if you don't have a lot of luggage, or don't mind dragging it with you, you can take Bart from the embarcadero station all the way to the airport. otherwise an airport shuttle is your best bet. bart station is walking distance from the ferry building.

Easiest way is to take Highway 101 exit 3rd/4th exit. Stay on your left hand lane. Make a left turn on 3rd street. Right turn into Mission street. Go about one mile. At the end of Mission Street make a left the Ferry Building is about three blocks away.

you can take the BART straight there, that's our city train service. it goes from the international terminal straight to the ferry building.
