I traveled to Japan several times, but that was a while ago, now! I have actually asked myself this question before!
If I get to go back, I'll definitely buy more dishes. I think they have beautiful bowls, plates, and especially mugs which look like nothing you can find in the USA or Europe. Really beautiful and unique objects. I'd also buy more chopstick rests - you can get them in the West, but not nearly as nice as the ones in Japan!
I'd also buy stationery goods (Tokyu Hands is THE store) as they have really neat pens / notebooks / paper goods, etc.
Buying electronics is also a good option - as some things come out in Japan first, and some things never make it outside of Japan. But watch carefully for how you'll plug it in when you get it home...
Finally, I'd buy read-bean-paste cookies. Just love them, and they're more or less impossible to find outside of Japan!

It depends who are you buying for. Here are some suggestions:
a. If you are buying gifts for kids -- Japan has great T-shirts with images from traditional Japanese art and sites in Japan
b. If you are buying for adults -- may be some yukata (cotton robes) -- they are very useful (more so than kimonos) and comfortable. You can buy them at relatively good price even at Narita airport
c. If you are buying gifts for the technology focused person, certainly the latest and greatest gear in High Definition video cameras is now for sale at good prices in Yakihabara (in the big electronics store there - near subway station).
Then there are watches -- wrist watches. Also a good buy (if you are looking for the latest designs in lets say Citizen Eco-drive (solar powered)).
Then there is porcelain and do not forget Sake.

The biggest hit I brought back from my days in Japan was chocolate candy in the shape of a penis from the Togata jinja in Komaki. Togata celebrates the penis and the gift shop there offered chocolate penises. Everybody -- female AND male wanted some. I wish I had bought a crate full. Everyone had a good time.

More funky cool Japanese t-shirts from sake and beer companies. Stuff like this is found in alley shops along Spain Dori and Centa-gai in Shibuya.

thurdus gave you the first-rate reply i cherished Hiroshima and Kyoto and whilst in Hiroshima seek advice from my favourite position kure. has the most important shipyards and Japanese made the first-rate ships there..

their royal milk tea. i love them lots. i regretted not buying several cans / bottles back because it's just so damn expensive here. i bought one and drank it on the train to the airport! how silly.
go to Tokyu Hands and Loft and buy those beautiful stuffs!
