I used to think even director David Lynch didn't understand the plot, but I saw an interview with him a couple of years ago, and changed my mind.
I can't remember now the specifics, but he does give subtle clues as to what's going on. The Naomi Watts character is basically nuts, or goes nuts, and most of the movie is her flashing back not on what happened, but what she wanted to have happened to her.
The interview included clips of some moments in the movie, like in the diner (daytime) that subtly showed the time displacement.
So the reality of who she became, and the dream of what she might have been (when she was younger) exist simultaneously. Time, as they say, is out of joint. Sorry I'm not more specific
Suggest you google the movie and see if his explanation is on-line somewhere.

Mullholand "Drive?"
with nick nolte/ as i see it cover-up plot line civilian and military authoress collide over the killing of hooker/ good movie... what i can remember lots of intrigue esescpisl when the what to though nick an other madsen i think off plane and the air force types get Thorn off instead..

i work in a video store...everyone i know had to watch it twice...there are alot of clue in there....just didn't pick up on em the first time...so up to you....i myself...said screw it...not gonna put myself another run of it...lucky i made it through the first time...
