Without a confession (legal one) or failed test or maybe even with both of those, would the HOF take that baseball with a branded asterisk on it?

I expect so -- such vandalism merely adds to the history involved and the story of the event and the artifact.

I'd be deeply disappointed by such a petty act though. I don't really care what happens to the ball, but there are so many other, better options than that sort of vindictive foolishness.

I don't know...but I don't think that NASA would take the ball being launched into orbit...it would screw with the satellites up there.

Yes, they should accepted it and put it in a glass vase with the wording a cheater hit this ball.
