I have two places that I highly recommend. The first is at (or in close proximity to) pier 41, it is the Boudin Restaurante, it is the upstairs portion of the bakery. I have personally met the chef, everything is excellent. The other is Panna Rei if you are in the mood for some authentic italian its the place to go in the heart of little Italy. Actually it hard to go wrong in San Fran when it comes to dining everything is GOOD!

So many ' best places' but the baby changes my answer since you cannot bring a baby to the best. I agree with the person who answered Caesar's on Bay Street IF OPEN. I think you will have to check out open table to see the listings for who is serving that day.

I think the best best places are not really suited to bring a baby. But there are many great places where it will not be a problem. Check out a couple of websites for ideas:
Opentable or Zagat

Aliotos is a great Italian restaurant. It is right on the water and has a beautiful view. There is also the Stinking Rose. Everything there has lots of garlic in it. If you are a garlic lover this place is a must!!

We went to Scoma's behind pier 47 when I was there in August. A local on the ferry boat recommended it.

Expensive but worth every dollar.

Dungeness crab cakes and lobster ravioli's. Not to mention heavenly bread.

Enjoy.

You can go to http://www.gayot.com/restaurantpages/SanFranciscoBayArea.php?code=SF and look of some good restaurants there.
The best place is really subjective for every person. If you're looking for culinary experience, you may try The Dining Room Ritz-Carlton, Gary Danko, Michael Mina, Masa's, Aqua and Fleur de Lys. Normally, they are in the top of reviews.

Clement Street bar and grill on clement at 8th.

Good food, menu with something for everyone, family friendly and parking in a lot about a block away [9th between Clement and Anza].

Scoma's is sooo good! It's on the pier at Fisherman's Wharf. A bit pricey depending on the dish but worth every penny!
