Ugh! Too many problems. Ok so now I took the female Betta out of the tank and I put her in a bowl. Now my male had the eggs up in the nest but when I came back from school today, the were no eggs in the nest just laying on the floor. He's been picking them up and bringing them back up to the nest but they keep falling. Sometimes he wouldn't even bother with them until he see's me then he'll start picking them up again. Will the babies die if there not in the bubble nest?

no they won't

but i think the reason he doesn't pick them up, might be that your waterlevel is to high

It's only suppose to be 5-6 inch of water in the breeding tank

it is fine, he will get them sooner or later, they will not die that fast. The male will come back and get them it is only a matter of time.
