Just because everyone else is saying Elektra, I will say Raphael will win...Maybe if she tries harming him...he'll just stay in his shell...Then when she gets tired and walks off...He'll throw his...Weapons...At her.

Seriously, I think that Raph might win. Here's why: they typical opponent Elektra fights (healthy straight male) is attracted to her and has a subconscious desire not to harm her too much even if he has to defeat her because afterward he would like to put aside their differences and, um, explore their differences, if you know what I mean.
Despite being anthropomorphized, Raph and his brethren are not pink primates (to borrow a phrase from Destroyer Duck) and have no such genetic attraction to Elektra.
So he would be able to throw all his strength into beating her without fighting himself by trying not to hurt her too badly.
Just my take on things.
