I am not sure I completely get your question. More detail would be nice. Based on what I *think* you are asking, I would say the following...

GMs can and do make errors, and good ones realize this and will make corrections as needed. However, the GM is the judge and jury when it comes to interpreting the rules. If they want to ignore or interpret a rule a particular way, then then can. "House rules" are part of the game. The GM does not have to follow any rule, errata, or source book they don't want to.

If you don't agree with the GM's decision, and he/she won't change their point of view, then find a different game or start one yourself. Roll playing is the ultimate free market system, no one is required to 'use' a specific set of rules or play with a specific set of people.

The GM of a roleplaying game is never wrong (it's his/hers game), unless you can convince the GM to change his mind. The best way to handle this is to wait until after the game and then talk to him calmly about it, explain why you think he should see it your way. Be nice, be fair and be logical. The GM will probably respond in kind, if not find a new GM.
