I have tries 0000 fine steel wool ,with CLR still there

if they won't come out with 000 steel wool nothing will take it out, the rain spots are acid rain and etched into the glass, your only solution will be to replace the glass.

Have you tried cleaner car wax,made for oxidization of paint,works well as a glass cleaner and fine steel wool,you also may try LIME AWAY and steel wool.
Are you sure it's water spots from lime that you have.

Yes vinegar should do the trick. Just be sure to wash it off after you remove the spots. A professional grade super-fine rubbing compound could also be used, but be extra careful as this could create swirl marks on the glass.

Get white vinegar from any store..... use it straight or mix it with a glass cleaner....works perfect every time.
