None were murdered as such, but in the 16th century Mary, Queen of Scots had her head cut off, as did Charles I in the 17th.

Alessandro de Medici was murdered about 1533. Not much of a royal though. William the Silent of Holland was murdered in 1586, but again, not royal, though his descendants became so.
Henry III of France 1589. He was 'at stool' at the time.
Henry IV of France 1610.
In the eyes of a legitimist, Charles I was murdered.
