In certain specific cases it may happen. Then, we just have to agree about we mean when we say "spying."
In my own understanding, spying in such a context occur when a leak is spotted in a government agency, without any certainty about who is the traitor (and at relatively high level of responsibility, in most instance). Since any internal investigation is likely to mistakenly or inadvertently warn the traitor, thus making it useless from the inception on, then this investigation may be discreetly done by another agency.

See the Aldrich Ames case, for example (early 90's). Due to the inability of the CIA to uncover a leak in its service, and the fear that the counter-intelligence division may not have been secure, the CIA turned to the FBI to investigate the matter. The FBI soon focused on Ames as one of the prime suspects, putting him under constant surveillance.

So, it may somehow be said that the FBI "spied" on CIA employees during this investigation.
