My son was born today and he doesnt have a name yet.
Everyone likes something different. My wife likes William Luke (Liam) and I like Logan Cole. My son is calling him Will and my daughter is calling him Sam (Samuel Luke). I have talked to my mom who likes William Luke because it honors both of our families and William Michael. My father in law (who we originally were going to name him after) likes Lucas Cole.
here is a link to his picture:

Cole is a name of Greek heritage and it is a name my wife liked because she loved the name Allegra after seeing Hitch and wanted to name our daughter that and I didn't want to because it is not very common and so we like Cole for a boy.
William is my grandfather and is the middle name of my father my son and I. Luke is after my wife's great uncle. Michael is the male version of my wife's middle name Michelle so we like William Michael using my middle name and hers. I chose the name Logan because I am from Boston.
Samuel is a name that we really liked and thinks it goes well with our son Ben and I guess their sister thinks so as well.

What a little cutie pie!!!
Have you considered giving the little tyke a third name? I know it feels a little stuffy, like having a pedigree or something, but it might help your naming situation. Everyone gets a little bit of a name they like, so everyones happy. Having an extra name in there certainly won't hurt your son. It'll make for a great story someday, and in the meantime, he can have cool initials like J.R.R. Tolkien. Plus, if everyone has a part in naming the baby, it'll make him a bigger part of the family. Well, you know what I mean. Your other 2 children will have an easier time adjusting, because they'll feel more protective of him, and like they're still important... or something like that (I saw it on Discovery Channel0
What about William Logan Cole, or Logan Liam Cole? William Samuel Cole? William Luke Cole? William Lucas Cole? Logan Samuel Liam, or Liam Samuel Logan?
I'm sure you'll find the perfect name soon. I don't mean to rush you... but hurry! My aunt and uncle didn't have a name for my little cousin, and on the 3rd morning the nurse came in and said they would put "boy" on the birth certificate if he didn't have a name by 4 that evening (don't worry! they named him Cole David and everything was fine)

I personally love Luke and Logan, as my 6 year old twin boys are named Luke Andrew, and Logan Michael. I also like Will, a name we considered. How about Luke William or Logan Michael? Anyway, he is beautiful. You are very blessed. In the end. I have to say let your wife make the final decision. She did do most of the work. Congrats.
By the way, I also have a Thomas Jacob (T.J.), and Caleb David.

He looks like a Logan to me. ;) Just my first impression ... though obviously I don't have to convince you. LOL
What about a compromise like Logan William. He could easily use Liam if he ever wanted. ;) Just a thought!
Edited to add: After reading your additional comments, I can tell you that Cole would very loosely be considered of Greek origin (if at all), if that helps narrow things down at all. The link you've found is simply based on the fact that Cole CAN be used as a nickname for Nicolas/Nicholas, which stems from the Greek Nikolaos. As a stand-alone name, however, it is generally taken from the English surname meaning, quite simply, "black" ... related to coal, in other words. In Celtic circles, it is also used as a short form of the Scottish Cailean, or Colin. So quite a few origins, in other words, and the connection to the Greek Nicholas is the flimsiest one (again, as a stand-alone name). That would be like calling Anne an Italian name simply because it can be used as a short form of Annunziata, if that makes sense.

I've always like the name Sam and I have a cousin name Luke so I'd say Samuel Luke. I like all of the names on your list except Logan.
Congrats on the baby. He's a cutie!
