The Grand Canyon train to the South Rim is expensive, but it is worth it.

DO NOT go to the Sky Walk it is on the West Rim, and not really worth the hassle that is the drive(basically 10 miles on rock at 25 mph.)

First, the train. It is a neat experience, but it is just for fun. It is an antique. The cars are completely restored and in the summer they run a old steam engine. The only problem is that if you come for the day, you are only at the park for about 3 hours.
Next, hotels: I'm not sure when you are going, but as you get further into the fall and winter the prices outside the park drop. You will most likely get the best deal if you just walk in. However, holiday times are busy, so this tip doesn't apply then. I like The Grand Hotel. It's the one with the big green roof. All the hotels outside the park a nice though. Inside the park they don't usually cut the kind of deals you'll find outside because everyone wants to stay in the park.
And lastly, the sky walk: The sky walk is west of the park. The train doesn't go there and as far as I know, there aren't any hotels there.

If you are going to the South Rim, which is part of the National Park, then the closest really inexpensive (in the $55 range) are in Flagstaff, which is an hour away. The best choice, if you are able (which means you are making your plans well in advance, Bright Angel Lodge in the park, whose rooms start at about $60 is probably the best bet around. They fill up quickly, but they are great, and right in Grand Canyon Village, and right on the South Rim.
Yavapai starts at about $80.
The North Rim lodging starts about $100. There is not a lot of options, but Jacob Lake Hotel starts at $93 a night.

There's an excellent Holiday Inn Express motel right outside the entrance to the South Rim (one mile) in Tusayan. Stayed there a year ago in March and it was solid with a small indoor heated pool and a jacuzzi. Moderately priced and very convenient to the GC area. The price is or was under $75 a night booked via the Holiday Inn website. Don't drive all the way from Flagstaff or Williams; as this HIE is good lodging option and at an excellent price!!!

Just stay in Flagstaff, there's plenty of hotels and the canyon is only like an hour and a half or so away.

I'd try to stay in William myself, or day trip it from flagstaff lots of hotel cheap there during the summer!!
