I believe that there was only one a/c compressor for the civic in those model years. There is one sure way to find out and that is to call honda dealer and ask for the part number for a 97 and for the 99. if they are the same number then the compressor is the same. Honda does sell a rebuilt compressor and they can tell you if the replacement is the same for both applications. also, most part stores sell rebuilt compressors and they could tell you if they are the same.

Honda dealers won't have them is stock so if you don't feel comfortable asking them about both, call one and ask about the 97 and when they tell you they don't have it ask them for the part number so you can call around then call another dealer and ask them about the 99 and get the part number for that. I think they will automatically give you the rebuilt part number. I think you'll find they are the same. The clutch and clutch coil may be different but the compressor should be the same.

I just checked AutoZone.com and they list the same compressor part numbers for both vehicles so the answer is yes, they are the same.
