Is it ok if I lower the cover to the base of the system unit?

If it blocks the ventilation holes on the casing your PC is going to overheat and you'll have problems BIG TIME!!!

Good morning Maggie,, I personally think it is better to leave the dust cover of, when using your pc.It could block the air vents and cause harm.

No - it will block air flow and overheat the processor.
