Does it hurt a motorcycle to start it by poping the clutch when the battery is dead

If battery is completely dead it probably wont start anyway. If its just low battery so it wont crank over, no problem (except the excessive charging amps can fry the rectifier/regulator unit)

Second gear never hurt mine.
The Yamaha liked third better.

Not any more than it hurts a car - in other words, as long as it's done only occassionally it should be no drama

do it in 3rd gear.....not 1st.......
