presumably prokaryotes came first as they are a good deal simpler than eukaryotes. the details of the evolution of eukaryotes are not known, but the eukaryotic cell organelles mitochondria, chloroplasts (and perhaps other structures) are prokaryotes that were engulfed by the cell, entered into a symbiotic relationship, and are now essentially part of the cell. the fossil record (such as it is at early times) also supports the hypothesis that prokaryotes came first.
