That really depends.
In modern cars, 4 cylinder in almost all cases. Most cars today are front wheel drive, and the engine is mounted transversely (the crank shaft pointed sideways). This means a 6 cylinder will almost invariably be a V6. There are good V6s nowadays, but the best 6s are all STRAIGHT 6s (one bank of 6 cylinders vs two banks of three cylinders). Transverse V engines are known for being a pain in the *** to work on. They take up a lot of space, and in many cases are arranged very inconveniently with respect to the hood and the firewall.
This is not likely to be a problem in your case unless you are looking at car-based SUVs.
With such a long commute, though, I'd recommend a 4 cylinder just for fuel economy reasons. That extra 20 percent or so will really add up at 104 miles a day. Actually, I'd recommend you not get an SUV. If you aren't going to be off-roading, you do not need a 4x4. Period. Hell, you don't even need all-wheel-drive. Even if it snows, even if you get slush and mud. 4WD doesn't help you stop, and it actually HURTS your cornering. (AWD helps it a little, though)
IF YOUR COMMUTE DOESN'T TAKE YOU OFF OF MAINTAINED ROADS IN INCLEMENT WEATHER, YOU DO NOT NEED A 4x4, AND YOU WILL JUST BE WASTING MONEY.
If you DO really need 4wd, and you DO really need the best engine you can get in the most capable 4wd you can get (or if you will at LEAST actually USE it from time to time), you want a Jeep Wrangler or Cherokee with the 4.0 liter straight 6.

The question is difficult to answer. 4 cylinder does not means under powered, and 6 cylinder does not means gas guzzler.
Lotus have 4 cylinder engine, but each cylinder is size of your head. it would guzzle gas. Instead, you will have to think about the weight of the car combined with the type of engine used.
Honda Civic has 4 cylinder engine, but body is light so it will take off like 6 cylinder engine car. Honda Civic SI would accelerate faster that most of American V6 engine cars. Most of the Jeep has 6 cylinder engine, but the car is heavy so it will accelerate like 4 cylinder engine.
So if you want 4X4, you are looking for heavy body so 6 cylinder is recommended. But even with 6 cylinder engine, the car would take off like 4 cylinder engine.

If you want something 4x4, I would recommend something with a 6 cylinder engine. 4 cylinders do save some gas, but don't really have the power needed for 4 wheel drive.

6 cylinder cars/trucks typically use more gas than 4's. Driving 100+ miles per day is no way to spend your hard earned money. Consider buying a diesel. My '02 Jetta gets 48 mpg; other I know get more but I'm a lead foot.
After a couple of years, you'll have saved enough money to buy a 4x4 for putzing around the neighborhood on the weekends.

6 cylinders is what I personally prefer. They tend to have a bit more torque. Also, in larger vehicles they can actually improve gas mileage since they don't have to work as hard as a 4 banger.
In smaller vehicles a 4 cylinder will probably get you better gas mileage, but if you're looking for a 4X4 then you're probably not interested in gas mileage, or a 4 cylinder.

A 6 cylinder will be more powerful but will use more gas. A 4 cylinder is more efficient with gas mileage, but on a larger vehicle it may not be the best bet.
Why do you need 4 x 4? Will you be driving off road? If not, skip that--it's just a pricey upgrade.

If you are worried about gas mileage, be careful about 4 vs 6 cylinder. Lots of times, especially in suvs and trucks, gas mileage is not going to be a factor. To get power out of the 4's, they up the gear ratio, causing the engine to burn mre fuel and work harder than the 6 cylinder.
