That's odd. Many motherboards would not work when there is nothing plugged in CPU Fan. Most boards go on auto shutdown if NO CPU Fan RPM is sensed by the system. It is a safety feature to protect the processor from getting accidentally toasted. It looks like that safety feature has been disabled by the defect in the CPU fan connection circuit.
Your motherboard will still work BUT in a relatively UNSAFE condition for the processor.

Some motherboards have failsafe's that prevent booting without signal from the CPU Fan. Also some processors HAVE to have a Heat sink or else they will over heat and burn up in a matter of seconds. I had an AMD that did this. If you absolutely have to do it(NOT ADVISED) you can take a case fan that has a 3 wire/pin connection and plug it in where the CPU fan plugs in. Good Luck HTH. I wouldn't do that if I were you!!! And here's why:
Modern motherboards have temperature sensors which control the speed of the fans. One sensor is located just under the processor and it controls the CPU fan speed. the other one is located far from the processor and it controls the system fan speed. So, if you connect the CPU fan in the system fan connector, if the room temperature becomes lower, the fan will slow down, allowing the CPU to overheat.
If the CPU fan doesn't work by connecting it to the proper connector, you can connect it safely directly to the 12V power supply (the yellow wire coming out from the power supply for "+" and ground - usuallly the black wire - for "-"). Use an addaptor to do that, you'll find them in computer stores. This will ensure you the fan will work as long as the computer is turned on and the CPU won't overheat.

yes it is safe plus the wire for cpu fan plugs right into power supply you can get it mixed up as the prongs are outward for cp to power supply
