The size of the wheels. Try riding a bike sometime with small wheels.

I am not positive on this but some of the 3 wheeled strollers I see can convert to a bike trailer. Other than that I haven't seen any difference.

Usually they're more streamlined so your won't bump the stroller with your feet when you run. When I run with a regular stroller, my stride is longer and I hit it.

Also, jogging strollers generally have shocks or other bump resistant type things so the baby can stay comfy even at a faster jogging speed

jogging strollers don't turn left and right easily, so that when you're jogging the stroller isn't veering left and right.
On most strollers you can lock the front wheels so that you can run with them.
