The heliocentric solar system. It was so controversial that even though it was actually known thousands of years ago, Copernicus did not report his findings until the day he died out of fear of retribution from the Catholic Church at the time. Galileo also had problems with the church on this matter, although there was a lot of "politics" involved with the pope at the time being made fun of by Galileo. The idea that the Earth was not the center of the universe sent shock waves through the church, because most people had believed that the Sun revolved around the Earth for thousands of years. It had some very profound religious implications involving the "order" of the universe, which did not match Christian religious dogma of the time. It made people realize that if they had gotten that wrong, they might have gotten a lot of other stuff wrong as well.

When they finally realized that Earth and everything else revolves around the sun there was a big uproar. Churches excommunicated astronomers and everything.
