Let's see, if you're starting at 1600 you must be describing the Spanish colonies. This matters as the difficulties facing the Spanish colonists was very different from those facing, say the English.
Some of the problems facing the Spanish was the need to provide sufficient monetary reward to the Spanish crown in order to maintain royal support. There was a shortage of Spanish colonists to populate the new colonies and the land was often of insufficient quality to allow for self-sustaining agriculture, much less decent export crops.

When asking questions about colonies, you do realize that the Belgians, Dutch, English, French, Germans, and Spanish all had colonies, and those colonies had their share of hardships too, yes?

Disease and starvation were two of the biggest problems. There were also many problems between the Puritans and the Separatists. Early settlers did not get along with the Native Americans and attacked them often.
