FDR did not really "choose" the Soviet Union as one of the Allied Nations in WWII. Russia became one when Hitler surprised everyone and invaded Russia in June, 1941. Russia, too, was unprepared and Soviet armies practically disintegrated before the German onslaught. When the Russian winter hit, Hitler's troops were unprepared and Hitler refused to allow a withdrawal. The Russians fought for Stalingrad and finally the German Army was destroyed there. After Pearl Harbor, it was agreed upon by England and the US that Germany would be defeated first, then Japan. Churchill was an anti-communist and made it known that joining with the Soviet Union was a "marriage of convenience." FDR believed that Stalin could be swayed to help in the war effort against Germany and Japan. Stalin believed that England and the US were waiting for the Russians and the Germans to beat themselves up and then the US and England would take over the final defeat of Nazi Germany. To show Stalin they were going to help, the American Air Corps and the British Air Corps kept up a round the clock bombing of Germany, helping to cripple its military production and bringing the war home to German civilians as well.

Allying with Germany was never really an option for the U.S. in World War II. After Pear Harbor was bombed, 7 December 1941, the United States declared war against Japan (and rightly so). Three days later (11 Dec) Germany declared war on the United States in honor of her alliance with Japan...that didn't leave FDR much on a choice on who to side with.

Granted, prior to Pearl Harbor, the United States was openly assisting Great Britain (especially) and her allies in fighting Hitler; however, this was largely due to the prevalence of German submarine attacks on commercial vessels in the Atlantic. Public opinion and apprehension to trust Germany only a couple of decades after she "plunged Europe into WWI," were also key factors in FDR's decision to ally with Russia. The American public knew far more about the atrocities of Hitler in Germany than they did of the similar oppresion that took place in Russia; taking this into consideration it would have been hard for FDR to justify any other course of action than the one he chose.
