In baseball, the game ends after nine innings. The last half of an inning is referred to as the Bottom of the inning. So when people compare something to the Bottom of the Ninth, they usually are referring to a situation that's like a last-desperate push to make something work, or something with that kind of tension level. Like the dire situation of a team trying to pull a win out of their asses in the bottom of the ninth, which is their last shot unless they manage to tie it up and go into extra innings.

Baseball term.The games almost over. Last inning. One team has already had it's last term at bat. Unless the game goes into overtime, they can score no more points. Their opponent, (who has fewer points than them, or the game would have already have been over), has it's last chance to score runs, either tieing the score and sending the game into extra innings, (aka. overtime), or winning outright.
In other words...it's crunch time.
