The costume is made from Kryptonian fabric sent in his ship with him (does the fortress make more of it? I don't know for sure, but I assume so). Therefore it's resistant to most things, like him, except for when the artists and such decide it's not, which is mostly during brutal fights for effect.

Actually, some stories explained that his outfit's material is Kryptonite in origin, making his outfit almost as strong as him.

His outfit's material was shipped along with him when he was a baby, it was a fabric wrapped around baby Kal-El/Superman/Clark Kent.
