It's supposed to be an improvement, so you make up as opposed to make down. Of course I haven't researched this, but that is my sense of the words, although the words 'makeup' in another context could mean to just make something up.

The phrase make up in the cosmetic sense dates back to at least 1808. It is not clear exactly who first called cosmetics make up. It does seem likely it started because when wearing cosmetics you are "making up" a look that is not your natural appearance.

Cosmetics is from the greek word kosmetikos; which means "skilled in adornment"

If you put on cosmetics, you were "making your face up" with fancy things.
