I used mine with my electric outboard motor and tried to charge it when I returned. However the charger said the battery was flat but my amp meter registered a full charge!

You cant use a amp meter to measure the charge left on a battery. It can be quite inaccurate. Or perhaps you didnt use your OB very long and the charge was still pretty full. No matter, just put it on the deep cycle battery chargers and let it trickle charge. It is good to maintain deep cycle batteries in a charged state.

Do take it off the charger after 6hrs, so that the battery will not be overcharged too much.

Put it on charge again and let it sit for an hour to see if it is taking a charge.
