You can find some apartments under 50,000yen.
But they are mostly very old and small.
If you are moving to Tokyo, and if you are a male, you may be able to stay in "Wakeijuku"...

It's sort of a dorm for university students...
You can buy a train pass... There are 3 kinds... one-month, 3-month, and 6-month passese, and if you are a student, you'll get a discount too!

Good luck because you're going to need it.
First off, finding an apartment like that in a major city in Japan is going to be tough. You'll have to settle for an older place, in a not so nice area and you'll be limited to maybe one or two rooms at most.
A friend of mine was paying 66,000 yen a month for a small 2 room, 4 1/2 tatami mat per room unit in a run down area of Oomori. Then of course there's the extra costs like power, gas & water.
You'll need some way to keep cool in the summer as it's extremely hot and sticky every day and night, and some way to keep warm in the winter as the Japanese haven't discovered the joys of thermal insulation yet.
But for 50,000 yen you're probably looking at a room in a guest house. Think of a dorm setting with a communal shower room, kitchen, washroom and sitting area. You can find one of these places for around 30,000 - 40,000 yen. Some are better than others though.

I dont live in Tokyo, I live in a town in Hokkaido.
My apartment is 30 000 a month. I hear thats quite cheap. Its a nice apartment in the middle of town.
Some Universities supply living quarters for students, even if its not a group home, they may have some arangements for you. Have you contacted the school/your sponser and asked them? japan is awesome, keep an open mind and you have no reason not to love it.

I don't think you'll find much for that price in any of those cities. In addition, most places require at least a 2 month deposit, a 2 month gift to the landlord, and something for the real estate agent just to get in the place. After that, you might have to buy your own light fixtures, air-cond./heating unit(s), etc. to be able to live there.
Your best choice would be to find a university that has its own sponsored housing. It probably won't be that nice, but maybe you'll be able to afford it.

You won't find an apartment for 50,000 in big cities like Tokyo or Osaka. I know people in central Tokyo who paid 80,000 yen a month for a one room apartment.
In the smaller areas, you can find apartments for about 50,000.

It's possible to get under 50,000 yen, but you wouldn't have many choices. If you wanted to get out of the city a little bit (or go to a smaller city), you might have better luck.... or live outside of the city - but train fare might be $3 - $7 each way.
If I were going to go to university in Japan, I would check out Gifu.
