*Sigh* Okay, everyone always pulls out "The Dark Knight Returns" when they want Batman to win.
For the record, Batman has only beaten Superman once, ONE-ON-ONE, with or without Kryptonite. In both "The Dark Knight Returns" and "The Dark Knight Strikes Again" Batman (and this is important) had help- from Robin and Green Arrow in "The Dark Knight Returns" and from Flash, Green Arrow, and the Atom in "The Dark Knight Strikes Again". Plus, let's face it, Frank Miller really doesn't like Superman and lowered Superman's IQ by an ungodly number of points, i.e. he did not have Superman fight intelligently.
In the storyline with Poison Ivy, Batman did not beat Superman but he did succeed in snapping Superman out of Poison Ivy's spell by having Catwoman threaten Lois Lane.
The one time Batman beat Superman one-on-one was in the (non-continuity) story "Justice League: The New Frontier" when Batman smacked Superman in the face with a Kryptonite rock, before Superman even knew he was vulnerable to Kryptonite.
Balance this against Superman's rather sound thrashing of Batman in "Lex Luthor: Man of Steel" (also possibly non-continuity, one-on-one and in which Batman had Kryptonite) and the score for one-on-one battles is one victory each.
Any writer can set up circumstances in which either Superman or Batman will win. Logically, though, if BOTH fight intelligently, my money is on Superman to win in most circumstances.

Batman has defeated Superman many times in the comics. Quick FYI, Superman went to give Batman some kryptonite after some evil thing or another made Superman a killing machine and he couldn't control himself (mind you he didn't kill anyone). He shows up with the green rock and tells him to save it just in case Batman ever has to put his *** down like the lame horse that he is! The best part was how Batman already had a piece of kryptonite and told him," no worries, I already have a contingency plan for you silly ***!" (paraphrased)
So **** Supes, Bats will shove that ***** curl right up Superman's ***!

Batman would win because Superman gave him a Kryptonite ring in order to be able to subdue him if he ever went rogue.
In a straight up fight no question Superman would win. He could probably beat anyone in a the comic world except for gods like Galactus, Imperiex

Batman WILL always win.
Why? Because Batman is the thinking man's fighter. Even before they start fighting Batman has already figured about 10 ways to take out Superman.
Batman in the Tower of Babel storyline has already plans to take down almost every superhero in case they went bad.

you mean super man against himself
he depends to heavily on his powers and never thinks about getting hurt
even though superman is much smarter than batman, batman is still more of a analytical thinker and superman is not.

Frank Miller answered this in The Dark Knight returns.
If Superman really wanted to - and this goes for any foe he might encounter - he'd just fly out of range, use his telescopic and heat vision powers and fry the foe without needing be even be in harms way.
But, that goes against the Superman ethos, which Batman doesn't necessarily follow. So, Batman would win . . . he'd play dirty, he'd cheat, he'd do what was necessary.

Batman already defeated Superman..it was in the classic 1986 graphic novel " The Dark Knight Returns" He also has safeguard defenses against all of the powerful DC characters...as seen in the relaunched JLA comic
