In this particular context, it should be interpreted in light of Reconstruction, which saw the South prostrate and devastated. Thus, it would "rise again" from the ashes, like a Phoenix. However, it also has been used to predict that the south would form another Confederacy and rebel, presumably with more success than before.

People equate the south with the institution of slavery...but the saying the south will rise again isn't about slavery.
In early US history the south was a cultural institution of its own. Southern hospitality is one way we still see it. The southerns wanted to rise as high again culturally as they were previously and earn back the respect they once held.

I stay in Alabama.
i think what it used to mean is that before the civil war, the South wanted complete domination but after they lost and the north started taking over, they felt like the law was'nt in their hands because all the politics''big men' were in the north.
now i think its that the south is seen as less than the north in economics, productivity, and politics. and they want to'' rise again'' as they say..

Yes. PPL seem to believe that it will "rise" again.
I am from the northeast Georgia mountians and believe me, that phrase is on on soo many bumper stickers on beat up ford trucks.
I think maybe that the pride of really southern enthused ppl has been hurt that the north won, and now they are just wooting it out.
either way, it is amusing, is it not?
