You should have at least 3 females to even out aggression. More than likely with only 2 in a tank the alpha female will stress the weaker one and could even kill her.
Stress can cause disease as well as death. Try to add another female and make sure the tank is well planted to give the weaker one a place to hide.

No, they will not get used to it. Females need to establish a pecking order before they can live together peacefully. With only two of them it's virtually impossible to do this because one will just keep trying to dominate the other. You need to diffuse the aggression. Getting one more female betta will do the trick - the more the better, depending on the size of your tank. 4 female bettas will need 10 gallons to themselves.

It is perfectley normal for fish to create a pecking order. There are always some fish that are going to get picked on and others who are going to bully. This is the way life is and fish are happy that way, don't worry about it unless there is an extreme case where the other fish gets physically damaged. your fish are probably already used to it.

If the aggression continues and the less dominant female is starting to show marks on body or nips on her fins, then you should probably remove her or add another fish to distribute the aggression.
