alternator has been tested and works. Any suggestions

It had a 4 cylinder not a v6 I have been tracing wires to see if that could be te problem

So you drive the truck, the battery gets charged fully, you park it and within a day or so the battery drains down? That's not a charging system problem, since the alternator is able to fully charge the battery. That's a "parasitic amperage draw" from the battery that exceeds the maximum 1/4 ampere total allowed when the vehicle's parked. You could prove it by disconnecting the battery when the truck's parked and show that the battery stays charged fully ok and will start the truck when the battery is reconnected. Buy a $15 Digital Multi-Meter (DMM) from Sears and set it to the 10 Amp scale. Then connect it between one of the battery posts and the cable you disconnected from that battery post. Pull the circuit fuses out and reinsert them one by one until you find the circuit that's drawing more than 1/4 Ampere when the truck's parked. Disconnect loads one by one on that circuit and you'll find the culprit excessive "parasitic draw".

Alternator works off of the truck. But some thing like the instrument cluster charge lamp circuit is not energizing the alternator. Does the battery alternator light light up key one engine not running? GM alternator can be energized with a small light bulb test light hooked to the battery then you have to trace back into the V-6 harness to find the open circuit to the instrument cluster.

You did an entire engine swap (conversion)

and you cant figure out the charging system?
