It always has been the Honus Wagner card. as far as I know. Only about 50 - 60 of these cards are believed to exist. Alot of the cards were pulled by Wagner, and theories exist on why he did that. The most popular one I heard growing up was that he was a non smoker and since the card came with tobacco, he didn't want his image helping get kids into tobacco. Researching showed me this is kind of flawed since he appeared on Tobacco pieces in the late 1800s for Recius.
Another theory is that Wagner wasn't receiving any compensation for the use of his likeness.
Also, the one Wayne Gretzky owned has since changed hands like 4 or 5 times. It was the first card ever encased by PSA and has a serial number of 000000001.
Wal-mart even had this card to give away as part of a promotional deal. The person who won it, however, couldn't afford the taxes and it has since moved around some more.

There is a rare, nearly century-old card set that was distributed in packs of tobacco back in the day. The set didn't have a proper name, and has become known as the "T-206" set thanks to an archivist-quality collector way back when who assigned catalog numbers to sets which have long since become accepted as standards. The set was released in the 1909-11 window, and so doesn't have a fixed year (and there are no stats on the back -- a much later innovation -- to help fix one).
The rarest card in the T-206 set happens to be of one of the greatest players in history, Honus Wagner. (If there'd been an MVP Award during his prime, he'd have won four or five of them.) Wagner objected to a card of him being included -- the popular story was that he was against tobacco use, though the other, less common, tale is that he felt he wasn't getting sufficient compensation for use of his likeness -- so the card was pulled from distribution, making it much more limited than others in the set. Few authentic copies have survived the decades -- about 60 confirmed ones, most showing the signs of their age.
A sample surfaced in the mid-80s, in much better condition than any other known copies. It was bought, graded and slabbed, and started gathering legend. In 1991, it was bought at auction by hockey great Wayne Gretzky and then-LA Kings owner Bruce McNall for $451k. McNall landed on hard times, the distributor of cards through Wal-mart acquired it from Gretzky's holdings and gave it away, a postal worker won it and auctioned it off for over $600k, and it has continued appreciating ever since. Next time it sells, it likely will be for over $2 million.
So, the T-206 Wagner card (even in poor condition) is widely acknowledged as the most valuable baseball card, and the specific copy (now known as the "Gretzky Wagner") is in a class by itself.
Worth noting, however, that there is scandal involved with the card. A book (which I have not yet read) was released a few months ago, all about this specific card. http://www.powells.com/biblio/1-9780061123924-2

I believe it's a Honus Wagner card owned at one time by Wayne Gretzky and other investors.
I'll leave this up to the pros tho.
GR8 question BTW!

"The famous T206 Honus Wagner card was sold at auction on eBay in 2000 for $1.265 million dollars. In February 2007, the same card was sold for a record $2.35 million. The T206 Wagner is the most valuable and the most famous baseball card in existence, and even damaged examples are valued at $100,000 or more."

Go to a bookstore or anywhere where they have a large selection of magazines and purchase the Beckett price guide. That is what the majority of card dealers go by when pricing cards.
