I bought these invitations you print your information on at home. They have card paper and a clear paper that goes on top and they tie together with a ribbon. Am I supposed to print on the card paper or the clear paper?

It depends on what you want and what your printer can handle. My wedding invitation were like that, and I printed them on the card stock. They turned out to be really pretty.
And it was easier because my printer didn't want to print on vellum paper.

Do you really mean a ' clear paper', or do you mean a vellum paper? If the one paper is made of vellum, it is just made as an over covering for your printed invitation. It is just for decorative purposes. If you need to make your own slits in the invitations to insert your ribbons, there is a punch available in your craft store for this purpose. Look in the scrapbook punches section.

It depends on your design. In my opinion, there wouldn't be any reason to have both if there's not a design on both.

You can try to print on the acetate if your printer has settings for transparencies. If it has a rough side and a smooth side, print on the rough side. You could flip everything backwards and then have the smooth side out when you put the card together.
