The best thing to clean rabbit urine with is white vinegar. It is also completely safe for rabbits. Is he litter box trained? You need to clean his litter box every day.
What kind of litter do you use? I recommend using something like Yesterday's News or CareFresh. Or Woody Pellets. This will keep the odor down.

No matter how much you clean the cage, there will always be some smell. Here's an inexpensive and fragrance free product that is the perfect solution . - I know so many other people that use it. It is a natural fragrance free carbon product called FRIDGE IT odor absorbers -little purple cube with an incredible activated carbon filter inside that is really, really, great and eliminates odors for a long time. It works so much better than baking soda all those sprays, and fragrances that just cover up smells and doesn't get rid of them. Just place a couple near cage. No spills or chemicals or powder to worry about. Each only costs a couple of dollars. I use this product everywhere including car(smoke and pet smells), storage, closets, my fridge and and have friends that use it on cat litter box and also diaper pails - it's that good. What are you using to clean the cage? Urine is very hard to breakdown, believe it or not. Plain old vinegar seems to work the best. What are you currently using as bedding? A good quality bedding will also help to absorb smells and waste.
As a previous poster mentioned, litter train your rabbit, if you haven't already, and do a litter change every day.

The only way to keep the smell down is to do a complete litter box change every day. If you don't have a litter box in the cage I suggest that you get one.
Rabbits usually pee in the same place all of the time. You Keep the litterbox in that spot with a good absorbant litter (feline pine works well) and dump it daily....rinse the litterbox and dry well and replace litter.

hi amber i think i can help you there lol. rabbit cages really need to be cleaned every single day if you dont want it to smell. heres a suggestion: the next time you clean your rabbit's cage spray pet soap at the bottom of the cage then put the usual rabbit litter ontop and that may help also.

It really needs cleaned every day, that poop is nothing,
but rabbit urine can really funk up the house.
Also go to Lowes, or Home Depot and get some of those
solid air freshners and put above the cage,
and in the trash room.
