"Making eyes at someone"
to look at someone in a way that shows them that you think they are sexually attractive. Sally spent the whole evening making eyes at Stephen.
Therefore, your phrase would mean just the oppossite.

Presumably the oppostie of "she was making eyes" which means she was flirting using her eyes, so "she wasn't making eyes" would mean she was not flirting.
