Nine Inch Nails - Closer, Hurt, Right Where It Belongs, The Good Soldier, Zero-Sum, In This Twilight, Gave Up, Eraser, Survivalism, The Greater Good... I absolutely love everything that comes from Trent Reznor's genius mind.
Tool - Stinkfist, Sober, Prison Sex, Schism
A Perfect Circle - The Outsider
Trent Reznor + Maynard Keenan = exercise for you brain

There's a Hole at the Bottom of the Sea
**EDIT**
Ok, seriously? Here are some of my favorite "deep" songs - all are by Simon & Garfunkel:
The Boxer
Sounds of Silence
El Condor Pasa
I Am a Rock
And Scarborough Fair is just a beautiful classic, though the words are old - not originally written by S&G, their version of the song is certainly the most haunting and beautiful.

I would suggest "The Question" by The Moody Blues. They also have done "Knights In White Satin" and "On the Threshold of a Dream"....Think deeply about the destination of your soul when you listen to these songs.
