The Six Flags franchise started in Arlington, Texas, so the company's name "Six Flags" refers to the six flags that have flown over Texas:

Spain
France
Mexico
The Republic of Texas
The Confederate States of America
The United States of America

When the Six Flags franchise bought "Magic Mountain" in 1979, it officially changed the name to "Six Flags Magic Mountain".

There are no "flags", its just a name. The park, when it opened in 1971, was named "Magic Mountain", but then "Six Flags" bought it and changed the name to "Six Flags Magic Mountain".

The Six Flags company that bought Magic Mountain originally started in Texas. They got their name "Six Flags" which refers refers to the six flags that have flown over Texas:

Spain, France, Mexico, The Republic of Texas, The, Confederate States of America, The United States of America
